Clu (Codified Likeness Utility) is a security program first created by Kevin Flynn to infiltrate the MCP's domain, then - as Clu 2 - later used as security program in the Flynn's Arcade Grid.
First off, while Tron was becoming somewhat wary of CLU (according to the TRON: Betrayal comic), he still didn't consider him an outright threat at that point. He was taken off guard. Second, Dyson and the black guards ganged up on him.

Clu is the main antagonist of TRON: Legacy and the central antagonist in TRON: Evolution and TRON: Uprising.
